Some plugins on my CP installation are not updating, while on WP sites they ask for update.
Noticed with disable-comments and wordpress-seo (yoast).
Even in wp-cli they show as “update: none”.

Yes, specially yoast, where the CEO is now part of the wordpress team, already announced that they wont support any installation before WP 5.x with the new yoast version.
But if you search for a replacement for yoast, try “rank math”. I already tried that and there is also a import function for all yoast settings.
